Definitely by family.  When I started, I started with my maternal great 
grandparents.  I made a file for each of their children.  I then found I 
needed an Ancestor file when I found information about their ancestors. 
Usually it was one file for each last name when I got that far back.   When 
I got to my grandmother, I put her infomation in there and early info of her 
marriage to my grandfather.  I then started another file for them and for 
each of their children.

It's not perfect, but has worked for me for 15 years.
